The change you are referring to is anymore applicable; the part of code that managed the shadow of the menu has been removed.
This problem is a very documented Known issue with Java Applets embedded into a page; if you need an HTML element to stay hover the applet than you should cover the applet with a transparent IFRAME;

I have a problem with the menu disappearing behind an applet. Can someone please inform me about how to solve this. (Matteo wrote something about changing the var shadow to always be an iframe, but I don’t understand what Matteo means by this).
